[PTCH1] This gene encodes a member of the patched gene family. The encoded protein is the receptor for sonic hedgehog, a secreted molecule implicated in the formation of embryonic structures and in tumorigenesis, as well as the desert hedgehog and indian hedgehog proteins. This gene functions as a tumor suppressor. Mutations of this gene have been associated with basal cell nevus syndrome, esophageal squamous cell carcinoma, trichoepitheliomas, transitional cell carcinomas of the bladder, as well as holoprosencephaly. Alternative splicing results in multiple transcript variants encoding different isoforms. Additional splice variants have been described, but their full length sequences and biological validity cannot be determined currently. [provided by RefSeq].

RefSeq annotates 7 representative transcripts (NM included in AceView variants .a, .b, .c, .d, .e, .f and .g), but Homo sapiens cDNA sequences in GenBank, dbEST, Trace and SRA, filtered against clone rearrangements, coaligned on the genome and clustered in a minimal non-redundant way by the manually supervised AceView program, support at least 21 spliced variants.

Expression: According to AceView, this gene is well expressed, 1.3 times the average gene in this release. The sequence of this gene is defined by 158 GenBank accessions from 148 cDNA clones, some from brain (seen 17 times), cerebellum (12), colon (10), testis (9), adenocarcinoma (8), lung (6), glioblastoma (pooled) (4) and 50 other tissues. We annotate structural defects or features in 16 cDNA clones.
Alternative mRNA variants and regulation: The gene contains 40 distinct introns (38 gt-ag, 2 gc-ag). Transcription produces 23 different mRNAs, 21 alternatively spliced variants and 2 unspliced forms. There are 12 probable alternative promotors, 5 non overlapping alternative last exons and 11 validated alternative polyadenylation sites (see the diagram). The mRNAs appear to differ by truncation of the 5' end, truncation of the 3' end, presence or absence of 8 cassette exons, overlapping exons with different boundaries, splicing versus retention of 2 introns. 789 bp of this gene are antisense to spliced gene bartarby, raising the possibility of regulated alternate expression.
2 variants were isolated in vivo, despite the fact that they are predicted targets of nonsense mediated mRNA decay (NMD).
Efficacy of translation may be reduced by the presence of a shorter translated product (uORF) initiating at an AUG upstream of the main open reading frame (in variant bAug10, dAug10, gAug10, kAug10).

Protein coding potential: 18 spliced mRNAs putatively encode good proteins, altogether 19 different isoforms (8 complete, 4 COOH complete, 7 partial), some containing Patched family domain [Pfam], some transmembrane domains, a peroxisomal domain [Psort2]. The remaining 5 mRNA variants (3 spliced, 2 unspliced; 2 partial) appear not to encode good proteins.
3 isoforms are annotated using as Met a Kozak-compatible non-AUG start, thereby gaining a minimum of 87 amino acids N-terminal to the first AUG. Finally proteins from this gene may be modulated by phosphorylation; ubiquitination, as detailed at PhosphoSite.
