Cotton roots were harvested 24 hours post-inoculation (hpi) with Vd080 or water for both JM11 (susceptible) and ZZ2 (resistance) plants. mRNA-seq data was used for screening of candidate gene on DP2/DI3. Clean reads were obtained by removing reads containing adapters and poly-N, which were low-quality reads from raw read data. The filtered reads were mapped to the G. hirsutum reference genome (CRI-TM-1, version1.0) using Hisat2 software . Moreover, roots of ZZ2 plants with an introgressed fragment were further harvested at 9 hours and 72 hpi with Vd080 or water and mapped to a G. arboreum reference genome. mRNA-seq data was used for screening of candidate gene on SHZDI1/SHZDP2/AYDP1.
