sample material processingAfter sampling, cells were pelleted and frozen at -80C until DNA extraction. For DNA extraction, cells were thawed on ice and resuspended in phosphate buffer (MP Biomedicals) + detergent (MT buffer, MP Biomedicals), and lysed via bead beating. DNA was extracted from the aqueous phase of the lysate via phenol:chloroform:isoamyl -alcohol extraction. Extracted DNA was concentrated using the Clean and Concentrator-5 kit (Zymo Technologies) and frozen at -80C. An aliquot of the extracted DNA was used to prepare a DNA sequencing library following the TrueSeq library (Illumina) protocol.
