Chlamydomonas cells transition through distinct Fe nutrition stages within 48 h of transfer to Fe-free medium

(Submitter supplied) Low iron (Fe) bioavailability can limit the biosynthesis of Fe-containing proteins, which are especially abundant in photosynthetic organisms, thus negatively affecting global primary productivity. Understanding cellular coping mechanisms under Fe limitation is therefore of great interest. We surveyed the temporal responses of Chlamydomonas (Chlamydomonas reinhardtii) cells transitioning from an Fe-rich to an Fe-free medium to document their short- and long-term adjustments. more...

Multi-omics analysis of green lineage osmotic stress pathways unveils crucial roles of different cellular compartments

(Submitter supplied) Maintenance of water homeostasis is a fundamental cellular process required by all living organisms. Here, we use the single-celled green alga Chlamydomonas reinhardtii to establish a foundational understanding of osmotic-stress signaling pathways through transcriptomics, phosphoproteomics, and functional genomics approaches. Comparison of pathways identified through these analyses with yeast and Arabidopsis allowed us to infer their evolutionary conservation and divergence across these lineages. more...

Dose- and type-dependent effects of ionizing radiation in genome-wide transcriptome changes of Chlamydomonas reinhardtii cells

(Submitter supplied) The overall transcriptome changes were discriminated by the radiation dose rather than the radiation type and manifested mainly by DNA damage response (DDR) genes. Transcription levels of major DDR genes were found to increase in a dose-dependent manner but were rarely affected by the radiation type.

High-throughput Identification of Novel Heat Tolerance Genes via Genome-wide Pooled Mutant Screens in the Model Green Alga Chlamydomonas reinhardtii

(Submitter supplied) Different high temperatures adversely affect crop and algal yields with various responses in photosynthetic cells. The list of genes required for thermotolerance remains elusive. Additionally, it is unclear how carbon source availability affects heat responses in plants and algae. We utilized the insertional, indexed, genome-saturating mutant library of the unicellular, eukaryotic green alga Chlamydomonas reinhardtii to perform genome-wide, quantitative, pooled screens under moderate (35oC) or acute (40oC) high temperatures with or without organic carbon sources. more...

N6-adenine DNA-immunoprecipitation-based genomic profiling in eukaryotes

(Submitter supplied) The detection of low-abundance DNA N6-methyladenine (DNA-m6A) remains challenging, limiting our understanding of this novel base in eukaryotes. To address this, we introduce an approach for systematically validating the selectivity and sensitivity of antibody-based DNA-m6A methods, revealing most commercial antibodies as poorly selective towards DNA-m6A. Finally, we validate selective anti-DNA-m6A antibodies with sensitivity <2 ppm, and expose distinct pathways mediating endogenous DNA-m6A in C. more...

High-precision mapping reveals rare N6-deoxyadenosine methylation in the mammalian genome

(Submitter supplied) DNA modification has been characterized as a critical epigenetic regulator in gene expression. N6-deoxyadenosine methylation (6mA) is the most widespread type in prokaryotes and some unicellular eukaryotes. Nevertheless, the lack of a precise and comprehensive mapping method greatly hinders studying the presence and biological significance of 6mA in mammals. Here, we develop a new method MM-seq (Modification-induced Mismatch Sequencing) for genome-wide 6mA mapping in single-base resolution. more...

Chlamydomonas CHT7 Represses DNA Replication and Mitotic Genes Counteracting CDK-Stimulated Cell Division

(Submitter supplied) The transcriptome of a Chlamydomonas mutant, cht7, was compared with those of the two control strains. The CHT7 protein has been shown to play a role in regulating the transition into and out of a nitrogen-induced cell-cycle resting state, quiescence. To further clarify the role of CHT7 in cell cyle regulation, we performed RNA-seq to investigate the transcriptomic dynamics of photoautotrophically grown, synchronized cells of cht7 and the two controls at different stages of the cell cycle.

Time-course transcriptome analyses identify salt stress responding mechanisms in Chlamydomonas reinhardtii strain GY-D55

(Submitter supplied) It is highly necessary to understand the molecular mechanism underlying the salt stress response in green algae, which may contribute to finding the evolutionary cues of abiotic stress response in plants. In the present study, we examined the gene expression pattern in Chlamydomonas reinhardtii GY-D55 cells at different time points, from early stage (2-24 h) to late stage (up to 96 h).

Methods; Transcriptome profiling (RNA-Seq) analysis performed on Chlamydomonas reinhardtii (wild-type strain, CC-125 aka 137c, Chlamydomonas resource center) exposed for 2 h to one of three soluble REEs (Ce, Tm, Y) salts at 0.5 μM or to an equimolar ternary mixture of these REEs. more...

The evolution of trade-offs between defense and reproduction facilitates the transition towards multicellularity

(Submitter supplied) The evolutionary transition of multicellular life initially involves growth in groups of undifferentiated cells followed by differentiation into soma and germ-like cells. This is facilitated by trade-offs between traits determining survival and reproduction, favoring the coexistence of cells with extreme trait values and a convex trade-off curve as the multicellular state dominates. However, these transitions remain poorly characterized at the ecological and genetic level. more...
