Gene expression of bovine embryo

(Submitter supplied) The objective of the present study was to use our own fabricated bovine embryo cDNA microarray to profile genome-wide expression patterns of genes during the implantation period. Duplicate readings were obtained by hybridization of a Cy3/Cy5 probe mixture for each sample. Data normalization was performed the local background intensity of each array spot was smoothed by the local weight regression (lowess) smoother and subtracted from spot intensity data. more...

Developmental Genome-Wide DNA Methylation Asymmetry Between Mouse Placenta and Embryo

(Submitter supplied) In early embryos, DNA methylation is remodelled to initiate the developmental program. For mostly unknown reasons, methylation marks are acquired unequally between embryonic and placental cells. To better understand this, we generated high-resolution maps of DNA methylation in mouse mid-gestation (E10.5) embryo and placenta. We uncovered specific subtypes of differentially methylated regions (DMRs) that contribute directly to the developmental asymmetry existing between mid-gestation embryo and placenta. more...

In situ-synthesized novel microarray optimized for mouse stem cell and early developmental expression profiling: Part1

(Submitter supplied) E12.5 mouse whole embryos and placentas were pooled within 3 litters and total RNA was extracted. Fluorescently-labeled, linearly-amplified cRNA targets were prepared from the RNA samples and compared on a novel microarray design to validate the system. A "dye-swapped" experimental design was used to assess the accuracy and precision of the system. The in situ-synthesized 60-mer oligonucleotide microarray platform contains approximately 22,000 DNA features, and was designed to detect transcripts from the entire NIA cDNA clone collection. more...

In situ-synthesized novel microarray optimized for mouse stem cell and early developmental expression profiling: Part 3

(Submitter supplied) E12.5 mouse whole embryos and placentas were pooled within 3 litters and total RNA was extracted. Fluorescently-labeled, linearly-amplified cRNA targets were prepared from the RNA samples at various input levels. A "full-scale" reference was prepared using the standard input level of 6.0 ug total RNA, and one round of amplification was performed with 250 ng and 50 ng total RNA inputs. For 10 ng and 2 ng inputs, two rounds of amplification were used. more...

Gene expression profiling of 19 cattle tissues reveals unique patterns related to tissue function

(Submitter supplied) cDNA microarrays have been shown to be useful for monitoring global gene expression patterns in normal and disease states and in response to various environmental stimuli. In this study we have used a cattle cDNA microarray containing 7653 elements to analyze expression profiles in 19 different cattle tissues. Signal intensities from all tissue sample RNAs were compared to a reference standard RNA created from different tissues and cell lines. more...

Placental and decidual timecourse samples normalized and modeled with an undissected e17 sample

(Submitter supplied) We used full genome microarrays to profile the full lifetime of the mouse placenta from embryonic day 8.5 (e8.5), at the time of chorioallantoic fusion, until postnatal day 0 (P0). For these samples, at each stage the fetal placenta and maternal decidual tissues were dissected and profiled separately (See series 1). For this experiment (Series 2), placental and decidual timecourse samples were normalized and modeled with two undissected (including placental and decidual tissue) e17 placentas to allow for scaling of values for comparison to the undissected placenta samples used in the publicly available mouse GeneAtlas dataset Keywords: time course
