Gene Expression in Fixed Tissues and Outcome in Hepatocellular Carcinoma

(Submitter supplied) Background: It is a challenge to identify those patients who, after undergoing potentially curative treatments for hepatocellular carcinoma, are at greatest risk of recurrence. Such high-risk patients could receive novel interventional measures. An obstacle to the development of genome-based predictors of outcome in patients with hepatocellular carcinoma has been the lack of a means to carry out genomewide expression profiling of fixed, as opposed to frozen, tissues. more...

An Immune Gene Expression Signature Associated With Development of Human Hepatocellular Carcinoma Identifies Mice That Respond to Chemopreventive Agents

(Submitter supplied) Background & Aims: Cirrhosis and chronic inflammation precede development of hepatocellular carcinoma (HCC) in approximately 80% of cases. We investigated immune-related gene expression patterns in liver tissues surrounding early-stage HCCs and chemopreventive agents that might alter these patterns to prevent liver tumorigenesis. Methods: We analyzed gene expression profiles of non-tumor liver tissues from 392 patients with early-stage HCC (training set, n=167 and validation set, n=225) and liver tissue from patients with cirrhosis without HCC (n=216, controls) to identify changes in expression of genes that regulate the immune response that could contribute to hepatocarcinogenesis. more...

Gene-expression profiles of hepatitis C-related, early-stage liver cirrhosis

(Submitter supplied) BACKGROUND & AIMS: Cirrhosis affects 1% to 2% of the world population and is the major risk factor for hepatocellular carcinoma (HCC). Hepatitis C cirrhosis-related HCC is the most rapidly increasing cause of cancer death in the United States. Noninvasive methods have been developed to identify patients with asymptomatic early-stage cirrhosis, increasing the burden of HCC surveillance, but biomarkers are needed to identify patients with cirrhosis who are most in need of surveillance. more...

Expression data from patients with HCC receiving Nivolumab

(Submitter supplied) We have generated an immune classifier able to identify patients belonging to the immune subclass of HCC. Characteristics of the immune subclass resemble those of patients who most respond to immunotherapy. We performed microarray expression of the tumors of two patients before starting treatment with nivolumab to verify if the immune classifier generated was able to predict response to immunotherapy.

Niclosamide ethanolamine reverses gene expression and inhibits growth of hepatocellular carcinoma in vitro and in vivo

(Submitter supplied) Hepatocellular carcinoma (HCC) is a fatal malignancy with a dismal prognosis. The recent advances in genomics and transcriptomics have led to large volumes of molecular data for HCC, providing an unprecedented opportunity to translate these data into more effective therapeutics. By creating HCC gene expression signatures and comparing with drug response signatures from multiple datasets, we identified four antihelminthics (from over 1000 FDA-approved drugs) that can reverse the HCC disease gene expression. more...

Global analysis of genes regulated by canonical Wnt pathway

(Submitter supplied) Up-regulation of canonical Wnt signaling has been implicated in liver fibrosis and cancer. To determine canonical Wnt target genes potentially implicated in these diseases, we performed microarray analysis of culture-activated rat hepatic stellate cells (HSCs) treated with canonical Wnt inhibitors, DKK-1, ICG-001, or FJ9.

Polyploid hepatocytes are protected from cancer but maintain regenerative capacity in chronic liver disease

(Submitter supplied) BACKGROUND & AIMS: Thirty to ninety percent of hepatocytes contain whole genome duplications, making it imperative to understand the fates and functions of these polyploid cells and how they affect development of liver disease. An important question is how polyploid cells respond to chronic proliferative demands, which are characteristic of liver diseases, but a challenging situation for cells with multiple genomes. more...

A signature of 6 genes highlights defects on cell growth and specific metabolic pathways in murine and human hepatocellular carcinoma.

(Submitter supplied) Hepatocellular carcinoma (HCC) represents a major health problem as it afflicts an increasing number of patients worldwide. Albeit most of the risk factors for HCC are known, this is a deadly syndrome with a life expectancy at the time of diagnosis of less than 1 year. Definition of the molecular principles governing the neoplastic transformation of the liver is an urgent need to facilitate the clinical management of patients, based on innovative methods to detect the disease in its early stages and on more efficient therapies. more...

Transcriptome analysis to investigate the oncogenic TGF-β-Smad-Snail signaling pathway

(Submitter supplied) Our study shows that TGF-β signaling promotes tumorigenesis in the liver through upregulation of its target gene, Snail. We explored gene expression changes in tumors following TGF-β inhibition, and tumors ectopically expressing Snail with the TGF-β inhibition. RNA samples were harvested from tumors expressing Smad7 (S7HP tumors), firefly luciferase (LHP tumors), and Smad7 plus Snail (S7HP+Snail), respectively. more...

Gene Expression Profiles of both tumor and adjacent non-tumor liver Identify Hepatocellular Carcinoma Patients at High Risk of Recurrence after Curative Hepatectomy

(Submitter supplied) Progression of hepatocellular carcinoma (HCC) often leads to vascular invasion and intrahepatic metastasis, which correlate with recurrence after surgical treatment and poor prognosis. It is crucial to identify patients with a high risk of recurrence and develop more intensified or targeted treatment strategy to improve disease outcome.

Re-expression of fetal IGF2 as a target for hepatocellular carcinoma therapy

(Submitter supplied) Non-coding microRNAs (miRNAs) mainly regulate the expression of targeted genes by regulating mRNA degradation or repressing their protein translation. MiRNA microarray profiling was then performed on 218 human HCC tumors samples, 10 samples from adjacent cirrhotic non-tumoral tissue, 10 samples from healthy liver and 12 HCC cell lines. In this study we investigated which miRNAs were differentially expressed in HCC compared to cirrhotic non-tumoral tissue and healthy liver.

Unique MicroRNA Expression Signature Predicts Survival, Metastases and Recurrence of HCC

(Submitter supplied) In this study we investigated the miRNA expression profile of Hepatocellular carcinoma (HCC) specimens from radical resection. We developed a unique 20 miRNA signature that could significantly distinguish HCC venous metastasis from metastasis-free HCC. In contrast to HCC staging systems, this signature was capable of predicting survival and recurrence of HCC patients with multinodular or solitary tumors, including those with early-stage disease. more...

RNA-seq of Control and PRMT5-/- JHH-7 Cell Transcriptomes

(Submitter supplied) Purpose: The goals of this study are to use RNA-seq-derived JHH-7 cell transcriptome profiling for differentially expressed genes after PRMT5 knockdown. Methods: mRNA profiles of control and PRMT5 knockdown JHH-7 cells were generated by RNA-seq, using Illumina Novaseq 6000.The sequence reads that passed quality filters were analyzed at the transcript isoform level with TopHat2 or HISAT2. The gene expression quantification was performed using RSEM tool and generated raw count for all genes individually. more...

Next Generation Sequencing Analysis of PRMT5 inhibitor-treated MYC-driven liver tumors

(Submitter supplied) Liver cancer is one of the leading causes of cancer-related deaths worldwide. Hepatocellular carcinoma (HCC) is the most common liver cancer, and limited therapeutic options are available. Here we discovered that urinary dimethylarginine, especially symmetric dimethylarginine (SDMA), was found to be increased in HCC in a MYC-dependent manner. Mechanistically, protein arginine methyltransferase 5 (Prmt5), which was highly induced in HCC, is a direct MYC target gene. more...
