Expression data for mouse embryogenesis from oocyte to newborn

(Submitter supplied) Studies in mouse have led to enormous progress in our understanding of early human development. The identification of genes and the signaling pathways involved in mouse embryogenesis have helped us to better understand fertilization, morulation, gastrulation, organogenesis and embryonic development in mammals. We report a detailed analysis of the global gene expression profiles from oocyte to the end of organogenesis in mouse. more...

Studies on Xenopus laevis intestine reveal biological pathways underlying vertebrate gut adaptation from embryo to adult

(Submitter supplied) To adapt to its changing dietary environment, the digestive tract is extensively remodeled from the embryo to the adult during vertebrate development. Xenopus laevis metamorphosis is an excellent model system for studying mammalian gastrointestinal development and is used to determine the genes and signaling programs essential for intestinal development and maturation. The metamorphosing intestine can be divided into four distinct developmental time points and these were analyzed with X. more...

Transcriptional profiles of bovine in vivo pre-implantation development

(Submitter supplied) During mammalian pre-implantation embryonic development dramatic and orchestrated changes occur in gene transcription. The identification of the complete changes has not been possible until the development of the Next Generation Sequencing Technology. Here we report the first transcriptome dynamics of single matured bovine oocytes and all stages of pre-implantation embryos developed in vivo. Surprisingly, nearly half of the bovine genome, 11,488 to 12,729 genes involved in more than 100 pathways, is expressed in oocytes and early embryos. more...

Profiling of spatio-temporally regulated transcripts during cerebral corticogenesis in the mouse

(Submitter supplied) The cerebral cortex plays an important role in cognitive function and specialized perception in mammals and its development requires highly specific spatio-temporal control of gene expression. The study identified stage- and region-specific markers throughout cerebral corticogenesis at various important stages of cerebral cortex development; embryonic day (E) 15.5, E17.5, postnatal day (P) 1.5 and 4-6 months old.

Transcriptome Profiles of Early Organogenesis in Human Embryos and Integrative Mining for Underlying Molecular Network

(Submitter supplied) We here report transcriptome profiles of human embryos at six successive developmental stages (i.e., Carnegie Stages 9 to 14), representing the first comprehensive gene expression database of early human organogenesis. Through a series of data mining and comparisons with the transcriptome during mouse embryogenesis and the multi-layered genomic data in human embryonic stem cells, we revealed that development potential during early human organogenesis is orchestrated by two dominant categories of genes. more...

A single-cell transcriptome atlas profiles early organogenesis in human embryos

(Submitter supplied) The early window of human embryogenesis is largely a black box for developmental biologists. Here we probed the cellular diversity of 4- to 6-week human embryos when essentially all organs are just laid out. Based on over 180,000 single-cell transcriptomes, we generated a comprehensive atlas of 313 cell types that belong to 18 developmental systems, and identified hundreds of cell type specific markers. more...

Transcriptomic Atlas of Embryonic Human Heart Development

(Submitter supplied) Human heart tissue transcriptome was analyzed over a developmental period of 4-8 weeks post-conception. The analysis identifies several modules of co-expressed genes. These modules were tested for significance and disease relevance using other publically available data. This gene expression data was also integrated with the epigenetic data generated in this study to elucidate complex regulatory networks.

The dynamics of gene expression in vertebrate embryogenesis at single cell resolution

(Submitter supplied) Time series of single cell transcriptome measurements can reveal dynamic features of cell differentiation pathways. From measurements of whole frog embryos spanning zygotic genome activation through early organogenesis we derived a detailed catalog of cell states in vertebrate development and a map of differentiation across all lineages over time. The inferred map recapitulates most if not all developmental relationships, and associates new regulators and marker genes with each cell state. more...

Global comparative transcriptome analysis of cartilage formation in vivo

(Submitter supplied) We set out to characterize the gene expression changes which take place during chondrogenesis in the developing mouse limb. RNA derived from pre-condensed mesenchyme, mesenchymal condensations, and cartilage anlagen representing the earliest stages of tibial and fibular development was analysed by whole genome microarray analysis, and revealed 931 genes differentially expressed in these tissues. Among them were 892 genes not previously identified during the initation of chondrogenesis, including members of the Bmp, Wnt, Gdf, Sox, and Fox gene families. more...

Comparative transcriptome analysis reveals vertebrate phylotypic period during organogenesis

(Submitter supplied) One of the central issues in evolutionary developmental biology is how we can formulate the relationships between evolutionary and developmental processes. Two major models have been proposed: the 'funnel-like' model, in which the earliest embryo shows the most conserved morphological pattern, followed by diversifying later stages, and the 'hourglass' model, in which constraints are imposed to conserve organogenesis stages, which is called the phylotypic period. more...

Gene Expression Atlas for Human Embryogenesis

(Submitter supplied) Gene expression profiling has provided critical insights into the molecular pathways underlying development of model organisms, however little information is available on regulated gene expression during human embryogenesis. We have now filled this important gap of knowledge by performing genome-wide microarray analysis of the Homo sapiens gene expression during the 4-9th week, a period when most organs develop. more...
