Data processing Sequence mapping was performed using TopHat with default parameters (build hg18).
Cufflinks, cuffmerge and cuffcompare were used to calculate FPKMs for annotated transcripts.
For each transcript, FPKM values at every time-point were used to calculate a decay rate based on an exponential decay model.
For each transcript, four independent decay rates were measured in MDA-MB-231 cells and four in MDA-LM2 cells. A t-test based score was used to measure differential decay rates for each transcript across the two cell-lines.

Supplementary_files_format_and_content: Tab delimited files (linked as supplementary files on the Series record) listing the estimated decay rates along with final differential decay rate scores.
