RNA from each sample was prepared using manufacturer recommended protocols and the Qiagen RNAEasy columns. 250ng of RNA was used to prepare each sample using the Ambion WT Expression Kit for Gene ST 1.0 Array.

Fragmenting and labeling was completed with the Affymetrix Gene Chip WT Terminal labeling for Gene ST 1.0 Array.

5.5ug of cDNA was hybridized to Mouse Gene ST 1.0 Array for 16 hours. Washing and Staining was completed on the Affymetrix Fluidic Station 450.

The stained GeneChips were scanned with a GeneChip® Scanner 3000+ 7G(Affymetrix) a 570 nm.

Data processing |
Raw data were normalized using the Single Channel Array Normalization (Piccolo et al. 2012, PMID: 22959562) method, which is implemented as a Bioconductor package (http://www.bioconductor.org/packages/release/bioc/html/SCAN.UPC.html). As part of the normalization process, a custom chip-definition file (ver. 17.1.0) from the BrainArray resource was used to map genes based on updated genome mappings and excludes inaccurate or wrongly annotated probes. The number of 35,557 microarray probe sets was mapped to 21,187 genes.
