Treatment protocol Freshly thawed parasites were injected into naïve C57BL/6 mice to initiate infection. An inoculum containing 1x10^6 infected red blood cells (iRBCs) suspended in 100 µl phosphate buffer saline (PBS), pH 7.4, from the donor mice was injected intravenously into experimental mice. Naïve mice receiving an equivalent number of uninfected RBCs served as a negative control group.
Growth protocol Inbred female C57BL/6 mice, aged 6-8 weeks old, were purchased from Charles River Laboratories International, Inc. (Frederick, Maryland, USA), Jackson Laboratory (Bar Harbor, Maine, USA), or were obtained from the NIAID/Taconic repository.
Extracted molecule total RNA
Extraction protocol Four days after parasite injection, spleens from infected or uninfected mice were removed and preserved in RNA Later solution (Qiagen, Valencia, California, USA). RNA was isolated using an RNeasy mini kit following the manufacturer's protocol (Qiagen).
Label biotin
Label protocol Biotinylated cRNA were prepared with the AB TotalPrep kit for Illumina arrays.

Scan protocol Standard Illumina scanning protocol.

Data processing The data were normalized using quantile normalization with JMP/Genomics after dropping probes with detection p-value greater than 0.1 in all arrays.
