Total RNA was quantified on an Agilent Bioanalyzer and 3µg was used to prepare biotin-labeled target cRNA as detailed in the Affymetrix expression manual (http://www.affymetrix.com/Auth/support/downloads/manuals/expression_ever_manual.zip).

Hybridization protocol |
The biotinylated target cRNA was purified using a cRNA Cleanup spin column (Affymetrix), fragmented with 5x fragmentation buffer (Affymetrix), and quantified again with the Bioanalyser prior to hybridization. 15 µg of labeled and fragmented target cRNA was used per array. Hybridization, washing and staining were all performed on an Affymetrix Fluidics station 450.

An Affymetrix Scanner 3000 was used to generate the raw array image data.

The raw array image was transformed into CEL files and analyzed at the probe level using the Affymetrix GCOS (MAS5). The array was normalized to a target (TGT) value of 500.
