Title |
U251 cells transfected with Scr-shRNA, biological rep2 |
Sample type |
RNA |
Source name |
U251 cells transfected with Scr-shRNA
Organism |
Homo sapiens |
Characteristics |
cell line: U251
Treatment protocol |
BRD4-shRNA-transfected and Scr-shRNA-transfected U251 cells were rinsed with PBS and placed on ice in the Trizol solution (Life Technologies).
Growth protocol |
BRD4-shRNA-transfected and Scr-shRNA-transfected U251 cells were maintained in Dulbecco’s modified Eagle’s medium (DMEM; Invitrogen) supplemented with 10% fetal bovine serum (FBS; Gibco)
Extracted molecule |
total RNA |
Extraction protocol |
Trizol extraction of total RNA was performed according to the manufacturer's instructions.
Label |
biotin
Label protocol |
Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 6 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).
Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on Affymetrix Human Clariom®D Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol |
GeneChips were scanned using the Hewlett-Packard GeneArray Scanner 3000 7G.
Data processing |
The data were analyzed with affmetrix expression console default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 100.
