Biotinylated cDNA were prepared according to the standard Affymetrix protocol from 1 ng total RNA Labeling Protocol (The Ambion WT Expression kit for Affymetrix 3’-IVT Pico, Life Technologies Corporation, 2009).

Hybridization protocol |
Following fragmentation, 5.5 ug of double-stranded cDNA were hybridized for 14 hr at 40C on Clariom™ S Assay, Mouse. GeneChips were washed and stained in the GeneChip® Fluidics Station 450 according to GeneChip® Expression AnalysisTechnical Manual, Affymetrix, 2004.

The .CEL files were generated using Affymetrix GCOS software and further processed into expression values using Robust Multiarray Average (RMA) method by Irrizarry et al. The following statistical data analysis were performed using the limma package of R/Bioconductor project.
