Treatment protocol Tumor was grossly separated from non-tumor tissue and a portion was quickly frozen in liquid nitrogen for preparation of RNA and for long-term storage.
Growth protocol Tumor samples were obtained by core biopsy or excisional biopsy, or were obtained form material resected from patients as part of routine clinical management. Samples were obtained from patients who signed a written informed consent for tissue procurement clinical trials at the University of Chicago or University of Virginia.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted from tumor samples (80mg each) using the GenElute Mammalian Total RNA Miniprep Kit according to the manufacturer's instructions.
Label biotin
Label protocol Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 10 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).
 
Hybridization protocol Following fragmentation, 20 ug of cRNA were hybridized for 16 hr at 45C on Affymetrix U133A. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
Scan protocol GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.Affymetrix GeneChip Scanner 3000.
Description Gene expression data from Cell line 23B
Data processing The acquisition and initial quantification of array images were performed using the GCOS (Affymetrix). Subsequent data analysis involved the normalization of array values followed by non-supervised hierarchical clustering, using dChip software.
