Sequencing data filtering
After obtaining clean reads, we compared clean reads to reference genome sequences using HISAT
Using StringTie,Each sample is reconstructed with a transcript, which is then reconstructed with a Cuffcompare (one of the Cufflinks tools).The new transcripts were obtained by referring to the annotation information, and the coding potential of the new transcripts was predicted with the CPC software.
We use GATK to test each sample SNP and INDEL information, the final result is stored in VCF format
