Semi-confluent cells were exposued to 1uM of CTD or vehicle (0.1%DMSO) dossolved in medium for 24 hours.

Growth protocol |
Human neuroblastoma SH-SY5Y cells (ECACC, No. 94030304) were cultured in Dulbecco’s Modified Eagle’s Medium (DMEM) with 10% fetal bovine serum (FBS), 100 U/ml penicillin and 100 µg/ml streptomycin at 37 °C in humidified air with 5% CO2.

Extraction protocol |
RNA was extracted from cells using a NucleoSpin® RNA isolation kit (MACHEREY-NAGEL GmbH) along with on-column DNase I treatment. RNA quality was analyzed using a Bioanalyzer 2100 (Agilent Technologies). RNA samples with RIN (RNA integrity number) values >5.0 were considered acceptable.

500 ng of total RNA was used to synthesize cRNA with a GeneChip WT PLUS Reagent Kit (Affymetrix).

Hybridization protocol |
After fragmentation, the biotinylated cRNA was hybridized to arrays at 45°C for 16 h.

Scan protocol |
The arrays were washed and stained in the Affymetrix Fluidics Station 450.
|
Data processing |
The data were analyzed with RMA using Affymetrix default analysis settings and global scaling as normalization method.
