| Treatment protocol |
Samples of liver, duodenum, breast muscle and whole brain were collected on days 0 and 7 post-hatch, snap frozen in liquid nitrogen and stored at -80C prior to isolation of total RNA.

Broiler chicken eggs were hatched and chicks were sampled immediately after emergence from the egg (day 0) and at 7 days post-hatch.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 2 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

| Hybridization protocol |
Following fragmentation, 20 ug of cRNA were hybridized for 16 hr at 42C on GeneChip Chicken Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 400 using the EukGE-WS2v5_450 script.

GeneChips were scanned using the Affymetrix GC3000 scanner using factory set PMT settings.

| Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was set to the default value of 500.
