Extraction protocol |
Mouse retina was dissected immediately after mouse was sacrified. RNA was isloated using standard RNA extraction protocols (Trizol). RNA's was monitored with the Agilent 2100 Bioanalyzer (Agilent Technologies, Santa Clara, CA).

Cyanine-3 (Cy3) labeled cRNA was prepared from 1μg RNA using the One-Color Low RNA Input Linear Amplification kit (Agilent) according to the manufacturer's instructions.Yields of cRNA and the dye-incorporation rate were checked with the NanoDrop ND-1000 Spectrophotometer(NanoDrop Technologies).

Hybridization protocol |
1.65 μg of Cy3-labelled fragmented cRNA in hybridization buffer was hybridized to Agilent whole Mouse Genome Oligo Microarrays 4X44K for 17 hours at 65°C. After hybridization, microarrays were washed once at room temperature with 6x SSPE Buffer for 1 minute followed by a second wash with preheated 0.06x SSPE Buffer (37°C) for 1 minute. The last washing step was performed with acetonitrile for 30 second.

Slides were scanned on the Agilent's Microarry Scanner system (Agilent Technologies).

Data processing |
The Agilent Feature Extraction Software (FES) was used to read out and process the microarray image files. The raw data were normalized by dividing the intensity values by their median.
