Sequence reads were trimmed for adaptor sequence/low-quality sequence using cutadapt Trimmed sequence reads were mapped to hg19 using bowtie. Forward reads from the paired-end files were combined with single reads for generating bam files using bowtie. Read counts were estimated using R package feature count and normalization were performed using DESeq2 Assembly: hg19 Supplementary files format and content: tab-delimited text file includes raw readcounts per gene for each Sample
