Growth protocol |
Mice were infected intraperitoneally with 500 tachyzoites of either GT1, PTG or CTG. On day 5 mice were sacrificed and peritoneal lavage was collected in 5ml PBS. Peritoneal lavage was centrifuged and supernatant removed. Pellet was resuspended in 1 ml RNAlater, incubated at 4° for 1 hr, then stored in -70° until use.

Extraction protocol |
Samples stored in RNAlater were centrifuged at 12,000 rpm for 10 min. Supernatant removed. RNA was isolated using the RNeasy Plus Mini Kit (Qiagen), according to the manufacturer’s instructions.

RNA samples were processed according to the Affymetrix protocol for One-Cycle DNA synthesis using a Message Amp II-Biotin Enhanced Kit

Five micrograms of fragmented cRNA was hybridized to the GeneChip Mouse Gene 1.0 st array and scanned at UT Affymetrix core facility

Arrays were immediately scanned using the Affymetrix 7G scanner

Data processing |
The raw data from arrays were normalized with with Robust Multichip Algorithm (GC RMA) using Partek® Genomics SuiteTM software. A two way analysis of variance (ANOVA) was used to detect genes with statistically significant expression levels between T. gondii infected mice and the uninfected controls.
