Treatment protocol |
Mice were fed AIN-93M diet (BioServe, NJ) ad libitum for at least 10 days until baseline food intake was determined. Mice were randomly divided into control (C) or calorie restricted (CR) groups. Control mice were fed 90% and CR mice were fed 80% of their ad libitum food intake. After one week, CR mice were switched to AIN-93M 40% CR diet and fed 60% of their ad libitum intake until sacrifice approximately 11 weeks later.

Individually-housed littermate FLOX and MKO mice were used for all experiments.

Extraction protocol |
Trizol extraction of total RNA was performed according to manufacturer instructions (Invitrogen). RNA was cleaned using RNeasy MiniKit from Qiagen.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 6 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip mouse Genome Array Mouse430_2. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

Scan protocol |
GeneChips were scanned using the Hewlett-Packard GeneArray Scanner G2500A.

Data processing |
Raw data were processed using the dChip algorithm in GenePattern. All further data analysis was performed using GenePattern modules.
