Treatment protocol Male wild type mice at age of 12-14 weeks were housed in individual cages under a normal light-dark cycle (lights on between 6am-6pm) and were fed a standard Western diet (Harlan Teklad #88137 containing 42% fat calories and 0.2% cholesterol) for 4 month. At the end point, mice were fasted overnight for ~16 hr (5pm-9am) and liver tissues were collected.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted with RNeasy mini kit (Qiagen) following manufacturer's protocol.
Label Biotin
Label protocol Label protocol 250 ng of RNA was reverse transcribed into cRNA and biotin-UTP labeled using the Illumina TotalPrep RNA Amplification Kit (Ambion, Austin, TX).
 
Hybridization protocol cRNA was quantified using a nanodrop spectrophotometer and the cRNA quality (size distribution) was further analyzed on a 1% agarose gel. cRNA was hybridized to the Illumina MouseRef8 v2 Expression BeadChip using standard protocols (provided by Illumina, San Diego, CA). Individual hybridizations were performed on each sample, and no pooling of samples took place.
Scan protocol Scan and Imaging procedures adhered strictly to standard protocols provided by Illumina, San Diego, CA.

Data processing The summarized data from the raw microarray data were log2 transformed after background correction and quantile normalized. Quality control analyses were applied to detect the outlier samples.
