Design: Genomic DNA was extracted from leaves with a CTAB-based method. GBS libraries were created with a PstI and MseI double digest GBS protocol modified from Elshire et al. (2011) and Byrne et al. (2013). 100 ng of genomic DNA was digested with PstI and MseI (New England Biolabs), and barcoded adapters were ligated with T4 ligase (New England Biolabs). Ligation products were purified with 1xAMPure magnetic beads (Beckman Coulter). Each ligation product and amplified in a PCR using indexed Illumina Flowcell binding site primers and high-fidelity Phusion DNA polymerase (New England Biolabs). Resulting fragments were purified using 1xAMPure beads and quantified using Qubit fluorescence spectrophotometry. GBS libraries were paired-end sequenced on an Illumina Novaseq instrument at 2x150bp (LGC Genomics). The raw reads uploaded here were already trimmed to discard adapter and index sequences. Additionally, reads were uploaded that went through the full preprocessing procedure, including trimming of restriction site remnants, forward and reverse read merging, quality filtering and removal of fragments that were only partially digested (with remaining restriction sites).
