Design: Extract whole genomic DNA using the DNeasy Blood & Tissue Kit, Sheared DNA using a Covaris S220/E220 Focused-ultrasonicator, library preparation was conducted following the protocol with NEBNext UltraTM II DNA Library Preparation Kit for Illumina NEB7103 with sample purification beads; Dual index primers (Set 1 and Set 2) supplied in the NEBNext Multiplex Oligos Kit were emplyed for Illumina sequencer; Indexed samples were subsequently pooled; target enrichment was performed on each pool using the Diptera AHE probes with SureSelect Target Enrichment System Kits.

In the present study, we employed an anchored hybrid enrichment (AHE) approach to capture orthologous single copy nuclear genes using designed probes based on dipteran genomes and transcriptomes. Our specific goals are to 1) reconstruct the phylogeny among major lineages of leaf-mining flies using phylogenomic data; 2) estimate divergence times and diversification rate dynamics of leaf-mining flies through time; and, 3) infer the ancestral origin and evolution regarding the context of biogeography and host-plant use of leaf-mining flies.
