Design: Samples consisted of approximately 20,000 pooled larvae, and were collected by filtration from experimental tanks at 24 (trochophore), 40 (early veliger) and 48 (late veliger) hours post fertilization for each of the four treatments (control = 20°C pH 8.1; acidified = 20°C pH 7.9; warmed = 22°C pH 8.1; interaction = 22°C pH 7.9). Samples were flash frozen in liquid nitrogen and stored at -80°C until RNA extraction. Samples were homogenised with steel beads and total RNA was extracted from two replicate samples per treatment per time point using TRIzol reagent (Life Technologies) according to manufacturer's instructions. RNA quality and concentration were determined using an Agilent 2100 RNA Bioanalyser (Agilent, Santa Clara, CA, USA) and NanoDrop 8000 Spectrophotometer (NanoDrop Technologies, Wilmington, DE, USA) respectively. Library preparation and sequencing with illumina HiSeq 2000 (100 bp paired-end) was carried out at the Institute of Clinical Molecular Biology, Christian-Albrechts-University Kiel, Germany, with 8 samples multiplexed per lane.
