Design: RNA was extracted using Trizol and purified by Direct-zol RNA Mini Prep kit (Zymo Research, Irving, CA). DNase treatment (Thermo Fisher, Waltham, MA) was incorporated to remove genomic DNA contamination. Before library preparation all 48 samples were checked for integrity using a fragment analyzer (University of Missouri DNA Core Laboratory). Strand-specific RNA-Seq libraries were constructed using the Illumina TruSeq HT Stranded Total RNA Library Prep Kit (Illumina, San Diego, CA), following the manufacturer s instructions. For whole larvae experiment, a total of 24 libraries (2 insect colonies 2 corn lines 2 time 3 biological replications) were normalized, pooled and sequenced on two lanes of Illumina HiSeq 2000 sequencer using 100-nucleotide pair-end protocol (Global Biologics LLC, Columbia, MO, USA).
