Study: In vivo transciptomic responses to bromobenzene exposure from liver and kidneys of Sprague Dawley rats

In this study we tested the ability to identify early perturbations in the organ (liver and kidney) metabolism due to bromobenzene exposure at two early time points (5 and 10 h) using RNA-sequencing. Overall design: We treated Sprague Dawley rats with a single dose of bromobenzene (0.4 g/kg) with corresponding controls given 2% saline as vehicle (n =8 each for control and treatment). Liver and kidney samples for RNA-sequencing were collected 5 and 10 h post bromobenzene/vehicle treatment. Total 32 rats were used with 8 replicates for each condition and time point.

Construction protocol: Total RNA was isolated from culture cells using TRIzol Reagent (Thermo Fisher Scientific, Waltham, MA) and the direct-zol RNA MiniPrep kit (Zymo Research, Irvine, CA). The isolated RNA samples were then submitted to the Vanderbilt University Medical Center VANTAGE Core (Nashville, TN) for RNA quality determination and sequencing. Total RNA quality was assessed using a 2100 Bioanalyzer (Agilent, Santa Clara, CA). At least 200 ng of DNase-treated total RNA with high RNA integrity was used to generate poly-A-enriched mRNA libraries, using KAPA Stranded mRNA sample kits with indexed adaptors (New England BioLabs). Library quality was assessed using the 2100 Bioanalyzer (Agilent), and libraries were quantitated using KAPA library Quantification kits (KAPA Biosystems). Pooled libraries were subjected to 150-bp paired-end sequencing according to the manufacturer's protocol (Illumina NovaSeq6000). Bcl2fastq2 Conversion Software (Illumina) was used to generate de-multiplexed Fastq files.
