Integrative Genomic Analysis of Medulloblastoma Identifies a Molecular Subgroup That Drives Poor Clinical Outcome

(Submitter supplied) Medulloblastomas are heterogeneous tumors that collectively represent the most common malignant brain tumor in children. To understand the molecular characteristics underlying their heterogeneity and to identify whether such characteristics represent risk factors for patients with this disease, we performed an integrated genomic analysis of a large series of primary tumors. Identified are six molecular subgroups of medulloblastoma, each with a unique combination of numerical and structural chromosomal aberrations that globally influence mRNA and miRNA expression. more...

Predicting Relapse in Patients With Medulloblastoma by Integrating Evidence From Clinical and Genomic Feature

(Submitter supplied) Despite significant progress in the molecular understanding of medulloblastoma, stratification of risk in patients remains a challenge. Focus has shifted from clinical parameters to molecular markers, such as expression of specific genes and selected genomic abnormalities, to improve accuracy of treatment outcome prediction. Here, we show how integration of high-level clinical and genomic features or risk factors, including disease subtype, can yield more comprehensive, accurate, and biologically interpretable prediction models for relapse versus no-relapse classification. more...

Microarray analysis of total naïve and YFV-17D specific CD8 T cells in humans

(Submitter supplied) CD8 T cells play an importart role in adaptive immunity to intracellular pathogens. Naïve CD8 T cells , that have not encountered antigen previously can be identified by virtue of their distinct phenotype. Upon antigenic encounter, they proliferate rapidly and undergo massive reprograming to differentiate to cytotoxic T lymphocytes. The yellow fever live virus vaccine (YF-17D) provides a model primary acute viral infection that can be used to follow this response. Here we characterize the resting, non-activated naive CD8 T cells in nine healthy adults and YF-specific CD8 T cells elicited in response to YF-17D vaccination from the same donors during the effector (2 weeks after vaccination) and memory (5-8 months later) stages.

Expression data from Jurkat cells treated with SB225002 for 6h and 9h.

(Submitter supplied) In our efforts to evaluate the function of the IL-8 receptor CXCR2 in Acute Lymphoblastic Leukemia (ALL) cells, we made use of SB225002 (N-(2-hydroxy-4-nitrophenyl)-N’-(2-bromophenyl)urea), a drug initially described as a CXCR2 antagonist. Although the CXCR2 receptor was found to be non-functional in ALL, B- and T-ALL cell lines were sensitive to SB225002. We used microarray analysis to identify a transcriptional profile of genes that mediate SB225002's effects in acute lymphoblastic leukemia cells.

Expression data from 786-O renal cell cancer cells treated with pentamidine

(Submitter supplied) While early stages of clear cell renal cell carcinoma (ccRCC) are curable, survival outcome for metastatic ccRCC remains poor. Network Analysis of Breast Cancer Progression and Reversal with a Tree-Evolving Network Algorithm

(Submitter supplied) The HMT3522 progression series of breast cells has been used to discover the roles of tissue architecture, microenvironment and signaling molecules in nonmalignant and malignant breast cell growth and behaviors, including the potential of various factors to cause phenotypic reversion of malignant cells to nonmalignant states. Despite many efforts to delineate key signaling pathways governing the malignant as well as the phenotypic reversion behaviors of T4 cells, much remains to be elucidated about the regulatory mechanisms underlying these cell states at the systems level. more...

SYK Is a Critical Regulator of FLT3 In Acute Myeloid Leukemia

(Submitter supplied) Cooperative dependencies between mutant oncoproteins and wild-type proteins are critical in cancer pathogenesis and therapy resistance. Although spleen tyrosine kinase (SYK) has been implicated in hematologic malignancies, it is rarely mutated. We used kinase activity profiling to identify collaborators of SYK in acute myeloid leukemia (AML) and determined that FMS-like tyrosine kinase 3 (FLT3) is transactivated by SYK via direct binding. more...
