Sample type |
RNA |
|
|
Source name |
LCL
|
Organism |
Homo sapiens |
Characteristics |
cell type: lymphoblastoid gender: F age: 28 copy number 16p11.2: 3 genotype: 600kbdup family identifier: 45 kinship: mother
|
Extracted molecule |
total RNA |
Extraction protocol |
Exponentially growing LCLs were harvested and resuspended in TRIzol reagent (Ambion, Carlsbad, CA, USA), after which the manufacturer’s protocol for RNA isolation was performed. Upon RNA isolation, RNA clean-up was performed using the RNeasy Mini Kit (Qiagen, Hilden, Germany), including the DNase treatment step, according to the manufacturer’s protocol.

Label |
biotin
|
Label protocol |
For each sample, 100 ng of total RNA was processed according to the Affymetrix GeneChip 3' IVT Express Kit manual (P/N 702646 Revision 6) and hybridized to the Affymetrix Human Genome U133 Plus GeneChips.

|
|
Hybridization protocol |
Affymetrix Affymetrix HT HG-U133+ PM Array Plate arrays were hybridized, washed and stained according to the protocol described in Affymetrix GeneChip 3' IVT Express Kit Manual.
|
Scan protocol |
The arrays were scanned using the Affymetrix GeneTitan Instrument and raw data were extracted from the scanned images and analyzed with the Affymetrix Power Tools software package.
|
Description |
Gene expression data from lymphoblastoid cell lines
|
Data processing |
The Affymetrix GeneTitan Instrument was used for automated array processing. Raw data was generated and extracted from the scanned images for analysis with the Affymetrix GeneChip Command Console (AGCC) Software and Expression Console Software packages.
