Treatment protocol |
Collected ileal mucosa was immersed into RNAlate. The samples were kept at 4°C overnight and then stored at −80°C until use.

Growth protocol |
All animals were crossbred (Landrace × Large white × Duroc) piglets and were bred at a commercial farm in Japan. Weaning piglets received a typical commercial diet for weaning.

Extraction protocol |
leal tissue (75% in length from the pyloric sphincter) was excised, processed in ice-cold PBS, transferred to RNAlater (Ambion) and stored at -20 °C. Tissue was removed from RNAlater, lyzed in Trizol (Invitrogen), and RNA was extracted using chloroform/isopropanol steps. Total RNA was further treated with the RNeasy kit (Qiagen) according to the manufacturer’s instructions, including an RNase-free DNase I (Qiagen) digestion step.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 10 ug total RNA (GeneChip 3'IVT Express Kit, Affymetrix).

Hybridization protocol |
Following fragmentation, 10 ug of cRNA were hybridized for 16 hr at 45C on GeneChip Porcine Genome Array. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.

Scan protocol |
GeneChips were scanned using the Affymetrix GeneChip Scanner 3000.

Data processing |
Initial data analysis was performed using Affymetrix GCOS 1.2 software. Data were further analyzed using Bioconductor (http://www.bioconductor.org) from the R Project for Statistical Computing (http://www.r-project.org). Normalization was performed with gcRMA.
