Extraction protocol Trizol reagent was used for RNA isolation according to manufacturer's instructions, except one additional ethanol precipitation was added to remove residual phenol.
RNA libraries were prepared using the Illumina TruSeq RNA Sample Prep Kit v2-Set A. Three samples were run per lane using multiplexing.

Data processing RNA-seq library reads were mapped to the TAIR10 reference genome and gene annotation using tophat-2.0.4 (Trapnell et al., 2009) calling bowtie-0.12.8 (Langmead et al., 2009) .
HTSeq (Anders et al., 2014) was used to perform gene counts.
