| Extraction protocol |
Total RNA was obtained using Trizol reagent (Invitrogen) according to the manufacturer's instructions. The RNA was quantified using the Nanodrop ND-1000 UV/Vis spectrophotometer and RNA integrity was checked by electrophoresis with an Agilent 2100 Bioanalyzer. Total RNA was treated with DNAse I (QIAGEN) and subsequently purified using RNA easy mini kit

Three hundred nanograms of total RNA from each sample were amplified using the Linear RNA amplification and labeling kit (Agilent Technologies) according to manufacturer´s instructions. Eight hundred and twenty five nanograms Cy3 labeled cRNA was used to hibridization.

The hybridization solution and procedure were prepared according to manufacturer´s instructions.

Slides were air dried and scanned using a microarray dual channel laser scanner (GenePix 4000B, Molecular Devices, USA) 100 % laser power and PMT levels were adjusted in order to obtain similar average intensities of red and green signal.

Data was extracted from images using the Feature Extraction software (Agilent Technologies). Spots with low intensities were filtered out according to criteria established by Feature Extraction software (IsPosAndSig collun). Normalization was perfomed using the Quantiles algorithm.
