Mouse brains were rapidly collected in 10% RNAlater on ice, frozen, and laser capture microscopy was used to isolate FoxJ1-EGFP domains from wildtype and FoxJ1 null brains. Trizol extraction of total RNA was performed according to the manufacturer's instructions.

Single-stranded cDNA was generated from the amplified cRNA with the WT cDNA Synthesis Kit (Affymetrix) and then fragmented and labeled with the WT Terminal Labeling Kit (Affymetrix).

Hybridization protocol |
Following fragmentation, 5.5 ug cDNA was hybridized for 16 hr at 45C on the Mouse Gene 1.0 ST. GeneChips were washed and stained in the Affymetrix Fluidics Station 450.
