Calu-3 cells were infected with SARS-CoV-2 (MOI = 0.5) together with or without 2-D08 (100 μM) treatment for 24 h.

Growth protocol |
Calu-3 cells were cultured in MEM (Gibco) with 1% NEAA (Gibco), 1% sodium pyruvate (Gibco) and 10% (vol/vol) fetal bovine serum (Gibco). Cells were either mock-infected or infected with SARS-CoV-2 (Accession number: MT123290),virus was allowed to adsorb at 37 °C for 1 hr with gentle rocking every 15 min before incubation at 37 °C for indicated time points. Cells were infected at different MOI and time points as indicated.

Extraction protocol |
Total RNA was harvested using Trizol reagent. Total RNA was isolated from cells using TRIzol reagent (Invitrogen), and sequencing was performed by Sangon Biotech. Sample quality was assessed using a Bioanalyzer (Agilent 2100 Bioanalyzer). RNA-seq libraries of polyadenylated RNA were prepared using mRNA-seq V2 Library Prep Kit and sequenced on MGISEQ-2000 platform.

Data processing |
bcl2fastq conversion software v2.17 used for basecalling. Reads were aligned to the human genome (hg38) using Hisat2 The gene expression level was calculated by using featureCounts. Fold-change (FC) and p-values were calculated with DEseq2 Genome_build: hg38 Supplementary_files_format_and_content: Csv file containing reads count.
