Genome-wide DNA methylation study in bladder cancer

(Submitter supplied) Genome-wide DNA methylation profiles were determined on a set of fresh 44 bladder cancer tissues using normal blood as control. DNA amplicons were prepared using Differential Methylation Hybridization (DMH) method, subsequently hybridized on to the Agilent Human CpG island Microarray. The goal was to unravel the DNA methylation patterns in different subgropus of bladder cancer along with finding markers for progresssion and early diagnosis.

Gene expression signatures in a human bladder cancer cell line SW780 transfected with miR-137 precursor molecule

(Submitter supplied) To clarify the effect of miRNAs, we carried out a gene expression microarray analysis of SW780 cells transfected with a miR-137 precursor or a negative control. We found that 1,326 probe sets (1,016 unique genes) were downregulated (>2-fold) by ectopic miR-137 expression, including the previously reported miR-137 target genes CDK6, CDC42 and AURKA. Moreover, Gene Ontology analysis revealed that genes related to the cell cycle were significantly enriched among the affected genes.

Gene expression signatures predict outcome in non-muscle invasive bladder carcinoma - a multi-center validation study

(Submitter supplied) Background Clinically useful molecular markers predicting the clinical course of patients diagnosed with non-muscle invasive bladder cancer are needed to improve treatment outcome. Methods We used custom designed oligonucleotide microarrays to validate four previously reported gene expression signatures for molecular diagnosis of disease stage and carcinoma in situ, and for predicting disease recurrence and progression. more...

DNA methylation and expression profiling study for bladder cancer [methylation]

(Submitter supplied) The DNA methylation patterns associated with the development and progression of cancer. The aim of the present study was to identify novel methylation markers that can discriminate between normal and Non-muscle-invasive bladder cancer (NMIBC), and between good and poor prognosis using microarray analysis of DNA methylation and RNA expression patterns in NMIBC patients. From the 24 matched microarray-based DNA methylation and gene expression profiling data set, tumor specific hypermethylated genes were selected and clinical relevance of these genes were verified by quantitative PQS analyses. more...

Exon level expression profiling of colorectal cancer tissue samples (validation sample series).

(Submitter supplied) Colorectal cancer is a heterogeneous disease molecularly characterized by inherent genomic instabilities, chromosome instability and microsatellite instability. In the present study we propose transcriptome instability as an analogue to genomic instability on the transcriptome level. Exon microarray data from two independent series of altoghether 160 colorectal cancer tissue samples was used for global alternative splicing detection using the FIRMA algorithm (aroma.affymetrix). more...

Predective Value of Prognosis-Related Gene Expression Study in Primary Bladder Cancer

(Submitter supplied) This study aimed to identify the genetic signatures associated with disease prognosis in bladder cancer. We used 165 primary bladder cancer samples, 23 recurrent non-muscle invasive tumor tissues, 58 normal looking bladder mucosae surrounding cancer and 10 normal bladder mucosae for microarray analysis. Hierarchical clustering was used to stratify the prognosis-related gene classifiers. For validation, real-time reverse-transcriptase polymerase chain reaction (RT-PCR) of top-ranked 14 genes was performed. more...

Methylation profiling of Low-Risk Myelodysplastic Syndromes (MDSs)

(Submitter supplied) Genome-wide expression and methylation profiling identifies novel targets with aberrant hypermethylation and reduced expression in low-risk myelodysplastic syndromes (MDSs). Gene expression profiling signatures may be used to classify the subtypes of Myelodysplastic syndrome (MDS) patients. However, there are few reports on the global methylation status in MDS. The integration of genome-wide epigenetic regulatory marks with gene expression levels would provide additional information regarding the biological differences between MDS and healthy controls. more...
