Extraction protocol Wild-type and nm3342 mice at P30 and P365 (n = 4/timepoint) were sacrificed, after which mRNA was isolated from both retinas and RPE using a mirVana RNA isolation kit (Life Technologies, Carlsbad, CA).

Label protocol RNA quality was assessed with a 2100 Bioanalyzer (Agilent Technologies, Santa Clara, CA). Samples with an RNA Integrity Number (RIN) greater or equal to 8.0 were deemed acceptable and used for microarray anaylsis. Samples were prepared following Agilent’s One-Color Microarray-Based Gene Expression Analysis Low Input Quick Amp Labeling Kit v6.0
 
Hybridization protocol Samples with an RNA Integrity Number (RIN) greater or equal to 8.0 were deemed acceptable and used for microarray anaylsis. Samples were prepared following Agilent’s One-Color Microarray-Based Gene Expression Analysis Low Input Quick Amp Labeling Kit v6.0. An input of 100ng of total RNA was used to generate Cyanine-3 labeled cRNA. Samples were subsequently hybridized on Agilent SurePrint G3 Mouse GE 8 X 60K Microarray (Design ID: 028005)
Scan protocol Arrays were scanned using an Agilent DNA Microarray Scanner at a 3um scanning resolution

Data processing Data was processed with Agilent Feature Extraction 11.0.1.1. Processed signal was normalized using Agilent GeneSpring 12.0
