Treatment protocol Rat was injected in the right jugular vein with 2 million (25 micron) polystyrene microspheres/100 grams weight at a concentration of 13 million microspheres/ml in 0.01% tween-20.
Growth protocol Rat was euthanized 6 weeks after vehicle treatment. Heart was excised surgicaly and briefly perfused with saline buffer on a Langendorff heart perfusion apparatus. The right venticle was disected and separated into outflow tract (base) and apex samples. This sample is "O" for outflow tract.
Extracted molecule total RNA
Extraction protocol Heart tissue was snap frozen in liquid nitrogen and crushed to a fine powder with a mortar and pestle in liquid nitrogen. Aliquots of powders were homogenized in guanidinium isothiocyanate and extracted with acidic phenol/chloroform. Crude RNA was collected by ethanol precipitation and purified using Qiagen RNeasy spin columns.

Label protocol Biotinylated cRNA was prepared according to Affymetrix protocols from 5 microgram total RNA (Carolinas Medical Center-modified Affymetrix "Expression Analysis Technical Manual", 2001 using Superscript II cDNA module, Affymetrix IVT module, Affymetrix/Qiagen sample clean-up module).
 
Hybridization protocol 25 microg of fragmented cRNA was hybridized for 16 hr at 45C on Affymetrix Rat Genome 230 v2.0 GeneChips. GeneChips were washed and stained in the Affymetrix Fluidics Station 400.
Scan protocol GeneChips were scanned twice using an Agilent Gene Array Scanner G2500A

Data processing The data were generated with Affymetrix GeneChip Operating Software using a scaling target of 500, user defined normalization of 1.0, no probe mask, no baseline, and default "parameter" settings.
