Sample GSM3397508 Query DataSets for GSM3397508
Status Public on Dec 09, 2018
Title EGLKO8
Sample type SRA

Source name EGL
Organism Mus musculus
Characteristics strain: C57BL/6
tissue: cerebellum
tissue region: EGL
genotype: knockout
Growth protocol Brain tissue was taken from SnoN conditional knockout and wild-type mice maintained under standard housing conditions.
Extracted molecule total RNA
Extraction protocol Total RNA was extracted from cerebellum of P6 mice using Trizol (Invitrogen) according to the manufacturer’s instructions. The EGL from the central lobules of P6 mice cerebellum was micro-dissected and RNA was extracted using RNeasy Plus Micro Kit with gDNA eliminator column.
After Agilent BioAnalyzer quality control, intact RNA was used for library using NEBNext Ultra RNA library preparation kit for Illumina (E7530).

Library strategy RNA-Seq
Library source transcriptomic
Library selection cDNA
Instrument model Illumina HiSeq 3000

Data processing adapter trimming using cutadapt version 1.16
sequence quality control using PRINSEQ version 0.20.4
RNA-seq reads were aligned to the GENCODE release 16 with STAR version 2.5.3a.
Gene counts were derived from the number of uniquely aligned unambiguous reads using HTSeq version 0.6.1
differentially expressed genes were identified using DESeq2
Genome_build: mm10
Supplementary_files_format_and_content: feature count tables generated using HTSeq
