Extraction protocol After cell lysis, RNA was extracted with the Direct-zol™ RNA Miniprep Kit (Zymo Research) and treated with Promega RQ1 DNase (M6101) to digest contaminating DNA.
Multiplexed libraries were prepared with NEBNext® rRNA Depletion Kit (Bacteria) (E7850L) and NEBNext® Ultra™ II Directional RNA Library Prep Kit for Illumina® (E7760S) using 450 ng total RNA input. PCR amplification was performed for 11 rounds with NEBNext® Multiplex Oligos for Illumina®.
