Mucosal melanomas of different anatomic sites share a common DNA methylation profile but show different patterns of genetic and epigenetic alterations

(Submitter supplied) Cutaneous, ocular and mucosal melanomas are histologically indistinguishable tumors that are driven by different spectrum of genetic alterations. With current methods, identification of the site of origin of a melanoma metastasis is challenging, in particular when the metastasis is the first tumor manifestation. Genome wide DNA methylation profiling has shown promise for the identification of the site of tumor origin in various settings. more...

BCAT1 and miR-2504: novel methylome signature distinguishes spindle/desmoplastic melanoma from superficial malignant peripheral nerve sheath tumor

(Submitter supplied) Genome wide methylation of superficial malignant peripheral nerve sheath tumors and spindle cell melanomas. EPIC HD 850K array is used to identifiy differentally methylated promoter region probes and unique methyome signatures. Superficial/cutaneous malignant peripheral nerve sheath tumor (c-MPNST) is a rare, soft tissue neoplasm that shares morphological, immunohistochemical and molecular with spindle and desmoplastic melanoma (SDM). more...

DNA Methylation Profiling of Melanoma Cell Lines

(Submitter supplied) Epigenetic regulation of tumor suppressor genes (TSGs) has been shown to play a central role in melanomagenesis. Integrating gene expression and methylation array analysis we identified novel candidate TSGs frequently methylated in melanoma. We validated the methylation status of the most promising TSGs using the highly sensitive, specific and comprehensive Sequenom Epityper assay in a large panel of melanoma cell lines and resected melanomas, and compared the findings with that from cultured melanocytes. more...

DNA methylation profile from three pairs of melanoma cell lines (WM115/W226-4 ; M4Be/M4BeS2 ; M4Be/TW12)

(Submitter supplied) DNA methylation profile from three pairs of cell lines (WM115/W226-4 ; M4Be/M4BeS2 ; M4Be/TW12) with common genetic background (human) and derived in tree different organisms (human-rat-mouse) were analysed by Infinium Human Methylation 450 K bead arrays (Illumina Inc., San Diego, CA). The WM-115 cell line was derived from a human primary melanoma in early stage of vertical growth phase (VGP). The WM-266-4 cell line was derived from a cutaneous metastatic site of a malignant melanoma. more...

DNA methylation markers panel can improve prediction of response to neoadjuvant chemotherapy in luminal B breast cancer

(Submitter supplied) Despite the advantages of neoadjuvant chemotherapy (NACT), associated toxicity is a serious complication that renders monitoring of the patients response to NACT highly important. Thus, prediction of tumor response to treatment is imperative to avoid exposure of potential non-responders to deleterious complications. We have performed genome-wide analysis of DNA methylation by XmaI-RRBS and selected CpG dinucleotides differential methylation of which discriminates luminal B breast cancer samples with different sensitivity to NACT. more...

Validation of Whole Genome Methylation Profiling Classifier for Central Nervous System Tumors

(Submitter supplied) The 2021 WHO Classification of Tumors of the Central Nervous System includes several tumor types and subtypes for which the diagnosis is at least partially reliant on utilization of whole genome methylation profiling. The current approach to array DNA methylation profiling utilizes a reference library of tumor DNA methylation data, and a machine learning-based tumor classifier. This approach was pioneered and popularized by the German Cancer Research Network (DKFZ) and University Hospital Heidelberg. more...
