Differential expression under hypoxia in zebrafish

(Submitter supplied) The local background was subtracted from the fluorescent value of each spot. Feature intensities were extracted from scanned microarray images using GenePix Pro 5.1. (Axon Instruments). The images were visually inspected, and spots from low-quality areas of the array were flagged and excluded from further analysis. Spots were also excluded from analysis if both the combined fluorescent intensity for both channels was less than 1.4 times that of the local background and the pixel-by-pixel correlation coefficient of the spot was less than 0.4. more...

Dynamic transcriptomic profiles of zebrafish gills in response to zinc depletion

(Submitter supplied) Zinc deficiency is detrimental to organisms highlighting its role as an essential micronutrient contributing to numerous biological processes. To investigate the underlying molecular events invoked by zinc depletion we performed a temporal analysis of transcriptome changes observed within zebrafish gill. This tissue represents a model system for studying ion absorption across polarised cells as it provides a major pathway for fish to acquire zinc directly from water whilst sharing a conserved zinc transporting system with mammals. more...

Trancriptome Kinetics of Arsenic-induced Adaptive Response in Zebrafish Liver.

(Submitter supplied) In this study, we performed microarray-based expression profiling on liver of zebrafish exposed to 60 mg/L (192?M) arsenic [As(V)] for 8-96 h, to identify global transcriptional programs and biological networks involved in arsenic-induced adaptive responses in vivo. We identified temporal differentially-expressed gene sets which we have grouped into early, late and all-time arsenic-responsive gene sets. more...

Effects of hypothermia on gene expression in zebrafish gills

(Submitter supplied) Ectothermic vertebrates are different from mammals that are sensitive to hypothermia and they have to maintain core temperature for survival. Why and how ectothermic animals can survive, grow and reproduce in low temperature have been for a long time a scientifically challenging and important inquiry to biologists. We used a microarray to profile the gill transcriptome in zebrafish (Danio rerio) after exposure to low temperature. more...

Genome-wide mapping of Hif-1α binding sites in zebrafish [microarray]

(Submitter supplied) Analysis of gene expression changes in the von Hippel Lindau when mutant compared to wild-type at 4dpf using a whole genome microarray expression profiling. The von Hippel Lindau mutant displays a systemic hypoxic response under normoxic conditions. We performed single-colour microarrays to identify the gene expression changes which underpin the hypoxic phenotype. We used 3 biological replicates from both mutant and control, followed by analysis using Limma to identify significant gene expression changes. more...

Genome-wide mapping of Hif-1α binding sites in zebrafish [ChIP-seq]

(Submitter supplied) Analysis of the binding sites of Hif-1α in both wild-type and von Hippel Lindau mutant zebrafish lines at 4dpf by ChIP linked next generation sequencing. The von Hippel Lindau mutant displays a systemic hypoxic response under normoxic conditions. Results show the extent of Hif-1α binding to the genome, and provide a basis for analysis of the transcriptional response to genetically induced hypoxia in zebrafish.

Single cell transcriptomic profiling of gill cells of zebrafish (Danio rerio) exposed to normoxia and hypoxia

(Submitter supplied) The fish gill is a multifunctional organ containing a variety of specialized cells including respiratory chemoreceptors, neuroepithelial cells (NECs). Although the structure, function and development of the gill have been studied extensively, transcriptomic profiling of individual gill cells is lacking. Using the 10x Genomics Chromium technology, we conducted a single transcriptomic study of cells from distal gill filament of ETvmat2:GFP zebrafish, acclimated to 14 days of normoxia and hypoxia. more...

Gene Expression Profile of Hyperoxic/hypoxic Retinas in Mouse Model of Oxygen-induced Retinopathy

(Submitter supplied) Retinal ischemia is believed to initiate a series of events that leads to retinal neovascularization observed in several retinal diseases such as diabetetic retinopathy and retinal vein occlusion. Although some molecules such as VEGF and MCP-1 have been implicated in the process, its underlying mechanisms remain elusive. In order to identify genes associated with retinal ischemia, we performed gene expression analyses in retinas of mouse model of oxygen-induced retinopathy using DNA microarray technology.

Gene expression of Mus exposed to chronic hypoxia

(Submitter supplied) High altitude environments are characterized by the unique and unavoidable stress of chronic hypoxia. While much is known about gene expression responses to acute or in vitro hypoxia, less is known about the gene expression profiles of animals exposed to systemic chronic hypoxia, such as that experienced at high elevations. Here we simulated the hypoxic environment of two high altitude elevations, and a third chamber recieved ambient Reno air. more...
